Sorry, I just replaced my fuel pump, was struck by similarity of symptoms.
I've never had the dealer tool/diagnostic software beyond a phone app and wireless OBD2, so I don't know what problems would show up and which ones don't. Rectifier issue?

Stuffed up forward of rear tire, always wondered about its location....
If one or more diodes go tits-up, it can cause chaos. (Page 18.24 of shop manual has a test procedure.) Rectifier converts AC from alternator into DC by passing current thru diodes which filter AC into + and - DC. Each diode can fail in two ways, open-circuit (reduced current) or short-circuit (pass AC). An easy test for the later is to set a digital VOM to AC and see if output shows any AC. Since you can't spin the alternator, the manual's bench test is only option.

I'm assuming most other electrical failures would produce a trouble code, yes?

Update: It was the ecu. The tech installed software for a bike that came with the SAI system. I installed my old tune file and all is good.

Why would the SAI tune cause complete loss of spark? Anybody?

I wasn't very clear in my update. The ecu failed. The bike was to be looked at first thing after lunch and they called me just after lunch
saying it was the ecu and if I wanted to proceed with the repair. I said yes and asked if I would be able to pick up the bike the next day.
The service writer was to call me back after talking to the tech. 3hrs later I got a call saying the bike was showing a check engine light for
IAC and would I like to proceed with the repair. As long as I could pick the next day sure. That's when I found out the tech was going on vacation
and the bike would sit for a week. I stewed on that bit of info over the weekend and finally called to tell them I was coming to pick up the bike
When I got the bike home I read the code (the code number was on the bill) and I see it's for a malfunction on the SAI valve which my bike doesn't have. Hooked up ecu for the reflash with my street tune and all is well.
